Don't forget that as long as you don't mess with hammer and still have the "pre-beta" FF installed it should still work fine, it looks like all you will have to do is move the maps and related into the common/Fortress Forever folders
I still feel like you need to take a more thorough look at your gameconfig set up. The directory for the FF steam beta is not structured the same as the FF mod. For instance the FF steam beta directory is /common/Fortress Forever/FortressForever, rather than just /common/Fortress Forever.

Take a look at wether your SDK directory is under /common, or /steam user, and adjust accordingly for that. Then take any instance of the file path /Fortress Forever, and make it /Fortress Forever/FortressForever. (Just like that the second FF having no space)

Make those adjustments to the sample gameconfig.text above. And if that still doesn't work, try changing "gameexedir" to "c:\program files (x86)\steam\steamapps\common\Fortress Forever, while leaving the other instances to "c:\program files (x86)\steam\steamapps\common\Fortress Forever\FortressForever
